There are a fair amount of hints sprinkled throughout the narrative that point to Tohru and Kyo eventually returning each other's feelings. One of the first things revealed about Tohru is her sympathy for the cat in the original zodiac myth. After she hears the story from her mother as a child, she feels so bad that she cries and says she wishes she was born in the Year of the Cat instead of the Dog.
In other words, Tohru was on the Cat's side from the very beginning, before she ever met Kyo or the other Sohmas and learned about their curse. It's only natural that she'd be drawn to him most.
Since Kyo knew his future was to be confined to the Cat's Room after he graduated high school, he tried not to become close or attached to anyone.
This extended to Tohru, of course, and Kyo was initially very rude toward her. He lost his temper with her on more than one occasion and tried to distance himself by acting inconsiderately and insensitive toward Tohru. But Tohru didn't let Kyo's bad attitude drive her away , and he eventually allowed her into his heart. Although it takes a bit of time, Kyo is eventually able to relax around Tohru.
Instead of his usual prickliness and tendency to lose his temper, Kyo becomes much more observant and patient around Tohru. He lets his guard down and focuses all his attention on her because he believes his time with her is limited. It shows a lot of growth for Kyo as a character since he's ordinarily avoidant and reluctant to become close to others. Towards the end, Kisa sees back in all the ways Tohru has helped her, and is thankful yet emotional.
Upon meeting Ritsu, Tohru is happy to meet yet another member of the Zodiac, especially so when she finds out that he is the "daughter" of Okami Sohma. Tohru also understands Ritsu very well and is encouraging towards him, as she is sure that he will be able to find his reason to live. Ritsu is overcome by Tohru's kindness and cries, and says that he hopes he can find his "reason" in a person as well.
While Hiro holds a strong disdain and is rude towards Tohru, even stealing her wallet with her mother's photo in it once and making put-downs about her weaknesses, Tohru has never held a grudge towards Hiro, and always treats him with kindness.
The only thing Tohru wanted in return after Hiro had been rude towards her was to hug Hiro and thus cause him to transform into his sheep form. This makes Hiro secretly happy, and although he takes a while to warm up to Tohru, he can eventually handle being in her presence without insulting her, but mostly because Kisa loves Tohru and Hiro wants Kisa to be happy.
When Tohru first meets Rin, she becomes curious about her and flustered in her presence, since she is the last female Zodiac she meets.
Rin, however, is unkind, aggressive, and distant towards Tohru; she attempts to kick her in her horse form before Yuki saves her, and rejects and harbors resentment towards what she sees as Tohru's interference in the family. Despite such things, Tohru cares about her, as she is genuinely horrified by her mental breakdown, comforts her the best way she can, and visits her in the hospital quite often.
Following this incident, Rin slowly begins to soften up towards Tohru, and Tohru also begins to understand Rin more and shows more compassion to her considering how much she has gone through. She will regularly visit her in the hospital to provide her some comfort, including making handmade jelly, the only food Rin likes. They also eventually become very close friends and Tohru is happy to call herself as such.
She worries about Rin a lot, as Hatsuharu states that Tohru cares more about Rin that most of the Sohma family, and Tohru herself mentions that just having Rin by her side is more than enough.
Tohru and Rin share a rather unique relationship as Rin becomes the first person who makes Tohru question her motives and feelings, as well as realize how fragile she actually is, and thus wishes for her to find a person who can truly be there for her.
Rin is also the only one Tohru has really ever argued with twice, but their friendship grows even stronger because of this. After the curse is broken, Rin breaks down in front of Tohru and confesses how afraid she is that something's wrong with her for not being as forgiving towards Akito as the other Zodiacs and Tohru herself, and admits to feeling insecure about Haru's love for her changing if he finds out how she feels.
Towards the end of the series, Rin claims to not be sad when Tohru is moving away, but it is revealed that she is actually so upset that she wants Tohru to break up with Kyo so she can stay. Kureno is the last Zodiac that Tohru meets.
Although they don't have much of a friendship initially, both are very similar; being sincere, kind, polite, and think of others before themselves.
When Tohru realizes that Kureno is the man that Arisa had fallen in love with, she becomes determined for them to see each other again; she sneaks into the Sohma main house, gives him Arisa's address and number, and giving him their Cinderella-ish play where Arisa starred.
However, he rejects all of this, which saddens Tohru. Later, when Tohru learns that Kureno is freed from the curse, but still stays by Akito's side because he doesn't want her to be lonely and thus can't see Arisa, Tohru begins to feel deeply compassionate towards him and cries out of hopelessness in regards to Kureno's situation. Although it is unknown how their relationship is towards the end, Tohru is supportive of Kureno's relationship with her best friend Arisa.
They bond over caring about Kyo deeply and wanting the best for him. Despite Kazuma's own doubts as Kyo's father, Tohru assures Kazuma that he is Kyo's real father despite everything that has happened between them. Tohru also trusts Kazuma and vice-versa, as he is the first person she goes to in order to find a way to break the curse. Kyo isn't trying to impress Tohru with everything he does and, in many ways, is the exact opposite of her. While Tohru is being calm or naive, Kyo has no problem getting fired up or stepping in to protect her. While Kyo never smothers Tohru, he is always there when it counts and saves her several times from awkward situations. Even if you're not a fan of Yuki, you have to admit that he is a versatile character. Yuki often ends up in ridiculous situations like wearing frilly clothes, but always makes them work.
Despite the fact that he despises roles that make him appear girly, he does a great job of working through these moments. At the beginning of the manga, Kyo was extremely hot-tempered. It was so bad, in fact, that his regular fights with Yuki were destroying the house they lived in. As Kyo and Tohru progressively get closer, though, you see fewer and fewer fights break out.
Eventually, there are not physical altercations at all. Kyo actually settles down the longer he is around Tohru, meaning that she destroys the anger in his heart. Despite all the crazy antics that go on around him, Yuki is always sensible. He never loses his composure even when faced with his brother Ayame. The fact that Yuki is actual not romantically attracted to Tohru becomes clear to him the moment Tohru's love for Kyo becomes apparent to us, that is the moment Kyo transforms into his true, monstrous form.
Following the horrific transformation, Tohru runs after Kyo despite any fear she might feel; he's that dear to her. As Yuki points out, when she runs after Kyo, Tohru acts differently, almost like an adult woman. She was never like that with Yuki. The love triangle, if there ever was one, is resolved right there. Tohru and Kyo and ridiculously shy about their relationship and only officially get together at the end of the manga, but just seeing how protective Kyo is of her and how she cares about him, you can say that the two were the last ones to find out they're dating.
The rest of us knew it all along. Yuki is never jealous of the dynamic between Tohru and Kyo. By then, he knows that his own relationship with her is completely different. Although Tohru is a girl his age, Yuki realizes that he almost thinks of her as a mother figure; she believed in him when his family disapproved of his choices and she was kind to him the way his parents never were. Yuki was ashamed of these feelings and worried that revealing them would cause Tohru to feel greater responsibility towards him.
To hide that, he occasionally acted flirty with her but it never felt right. When he antagonizes Kyo from there on, he doesn't do it because his cousin got the girl Yuki himself wanted. He only does it because he doesn't want Kyo to break Tohru's heart. When Yuki ends up with Machi, a fellow student council member, this decision makes sense for him and feels quite original besides. Yuki deconstructs the "school prince" type perfectly; ending up with an ordinary girl who is totally unimpressed by the "prince" hype and just likes him for his messed up self is refreshing.
This relationship can be juxtaposed with Tohru and Kyo, who also genuinely love each other but face more obstacles due to their emotional baggage and Kyo's position in the family.
